To me, the best subplot of Friendship Games was how no one bothered to tell Flash Sentry that Sci-Twi and Twilight Sparkle were not the same person. That was pure comedy gold! I believe something similar to this happened after the events of the movie until Sci-Twi herself felt sorry for/annoyed with him and told him everything.

Also, despite the looks, he IS wearing pants.
