Primarch of the 20th Legion: Boo — The Hydra!

During her conquest of Equestria, the Empress became fascinated with the cloning technology used to create the Blanks found in Hoofington, and while most Blanks don't have the cognitive power for combat, Implanting the gene-seed boosts their intelligence to that of a regular pony, however the Blanks didn't react well to having another pony's genetic material inside their bodies, usually resulting in Space Marine simply dying seemingly at random. To solve this the Empress would create a Primarch from a Blank, thus Boo and her Alpha Legion were born. The 20th quickly became masters of stealth and infiltration, using reconstructive surgery, mutageneics, and magic to change their outward appearance and infiltrate their enemy's ranks, they also gained a reputation for infiltrating their fellow legions to make sure that the Crusade was going smoothly, acting as a secret-police and making sure that no signs of traitors emerge. However, once the Black Heresy had begun the Alpha Legion sided with the Warmaster for unknown reasons. They soon vanished following Blackjack's death, but they do occasionally appear within the Imperium, although the Inquisition and other Imperial organizations haven't figured out how or why they appear.
