Discord isn't really neutral. He leans towards the evil part, but is randomly helpful
As for Twilight — she's definitely chaotic — look up episodes like Lesson Zero, It's About Time, The Point of No Return for more details.
Cozy is the machiavellan type of a villain, hence lawful.
Fluttershy is rebel because of her animal affinity, as we remember, she kidnapped Celestia's pet ;P
