Chrysalis is now on record for having defeated Discord.
My headcanon is Chrysalis herself played the role of this smug Fluttershy.
She cleverly encourages Discord to lose hope, and Chrysalis certainly has a way with manipulative words.
Besides, Discord is a high profile intruder, one that can be truly dangerous if he escapes,
so perhaps he wanted to take care of him personally.
