Mami —

Pony name is Royal Tea due to her lady-like mannerisms and like of tea. Her cutie mark is two hearts tied together with ribbon to symbolise her supposed wish to "connect to life". The two hearts are for her old and new life, and the yellow ribbon is a nod towards the one on her costume that she also uses in battle.

Sayaka —

Pony name is Seasong due to her love of music and a reference to her inevitable future. Her cutie mark is almost the same as her Soul Gem, the musical symbol for Common Time. A cupid's arrow is behind it as another reference to her future and love for Kamijou (who I'll just call Maestro as his pony name), who also influenced her love of music.

Kyoko —

Pony name is Cherry Pepper after her fiery attitude and also that her other name is Sakura. Her cutie mark is two wings placed together to form a broken heart with a stalk above to hint at an apple shape. The wings can also be interpreted as either hands clasping in prayer due to her wish relating to her father. The whole symbol is a little bit religious in nature (the apple supposedly being the fruit of knowledge and that), and also Kyoko scolds anyone that wastes food.

Homura —

Pony name is Daybreaker after her name actually having Daybreak in it, and also a reference to her powers. Her cutie mark is of a mobius strip indicative of her powers/story, as well as the red ribbon nature of it symbolising her devotion to helping Madoka.

Madoka —

Pony name is Strawberry Ribbons, mostly because she is meant to be a little bit plain and the name is basically just a flat-out description of her. She is purposely a blank flank because she hasn't made her wish yet.
